The Salukis (9-14, 0-3 MVC) lost the first game 1-0 in 11 innings and lost the second game 8-4 after leading 4-2 in the eighth.
The three-game series will start Friday at 2 p.m. Central Time.
Southern Illinois could not overcome an eight-run deficit despite a four-run ninth inning rally.
The loss breaks the Salukis' three-game home winning streak.
SIU shut out the Blue Raiders for the final six innings of the game.
